First, let me qualify myself as an MD specializing in endocrinology and sports medicine plus I've been running for many years (20+) as well. Hematuria (blood in your urine) is fairly common and thankfully quite often harmless however there is a little bit more info that would be important to know. First, what's your age? If you are 50 or older and if it happens again, you need to be evaluated by your primary care physician or a urologist to make sure that there truly is nothing going on. Bladder or prostate cancer can present this way but if caught early can be resected and cured. Certainly kidney stones may have caused this as well. Next, have you had an upper respiratory infection in the last month? If yes, this may be postinfectious glomerulonephritis which has an excellent prognosis but may benefit from a short course of prednisone. Next, are you on any blood thinning medications such as coumadin, aspirin, ibuprofen or other NSAIDs? If yes, this may have contributed. Again, overall this is fairly common and it's actually a very small amount of blood required (1 or 2 drops) to turn the urine dark red. However, stay well hydrated and if you have another episode, please seek evauation by your PCP or a urologist.
